Before joining Swindon, Jones made one of the longest transfers in British football history, moving from Weymouth to Aberdeen. It was Lou Macari who brought him to the County Ground at the beginning of the 1988/1989 season, and he made his debut in the League Cup, coming on as a substitute in a 2-1 home defeat by Crystal Palace on 27th September 1988. His league debut came just four days later, when he scored the winning goal in a 3-2 win at Watford. He didn't miss another game all season.
Jones played a major role in the promotion-winning season of 1989/1990, making 46 appearances, including the Play-Off final versus Sunderland. He was a regular member of the squad for the following two seasons, before Glenn Hoddle sold him to local rivals Reading shortly before the 1992/1993 season, in a swap deal that brought Craig Maskell to Swindon.
Jones made a comeback to the County Ground in 1998, when Steve McMahon brought him back as youth team manager - McMahon actually wanting Jones to register as a player, but he was still under contract at Forest Green Rovers. By the time Jones had got his contract cancelled, McMahon had been sacked, so the playing comeback never materialised - but Jones was able to stay in his role, when the new boss was named as Jimmy Quinn, an old friend from their time together at Reading. They both remained in their roles until May 2000, as Quinn was sacked at the end of the 1999/2000 season - Jones staying in the area to play semi-professionally for Swindon Supermarine.
